dc.description.abstractLangkjedede ω-3 fettsyrer er essensielle for a ̊ opprettholde normal funksjon av hjernen hos mennesker. De er ogsa ̊ viktige for fisk, som er va ̊r primære kilde til næringsstoffet. Imidlertid har en global mangel pa ̊ disse fettsyrene fora ̊rsaket problemer for en voksende fiskeribransje. Dette har ført til et søk etter nye langkjedede ω-3 fettsyre-kilder. Et al- ternativ er de heterotrofiske protistene som kalles traustokytrider. I motsetning til andre eukaryoter bruker disse cellene en reaksjonsvei som tillater en høy produksjon av langk- jedede ω-3 fettsyrer. Genomskala metabolske modeller (GSM) er artsspesifikke matematiske representasjoner av metabolske nettverk. Disse brukes vanligvis til in silico simuleringer av genotype- fenotype-forhold. Nylig ble det laget en GSM, kalt iVS1191, for thraustochytrid Au- rantiochytrium art T66. Modellen har vært essensiell i dette studiet, som har omfattet a ̊ analysere artens fenotypiske trekk under nitrogenbegrensede forhold. Fenotypen ble simulert med en ny GSM-basert metode kalt miljø-basert minimering av metabolsk jus- tering (eMOMA). eMOMA gjenspeiler en teori om at den nitrogenbegrensede fenotypen har lignende metabolsk enzymbruk som fenotypen i den eksponensielle fasen. Nitrogen- mangel tvinger traustokytrider inn i en stasjonær vekstfase preget av akkumulering av langkjedede ω-3 fettsyrer og andre lipider. Hvis responsen er som foresla ̊tt av eMOMA, med minimale endringer i metaboliske enzymer, tillater det en rask overgang for a ̊ begynne lipidakkumulering. Dette tilsvarer observasjoner av traustokytrider. eMOMA ble brukt til a ̊ simulere i A. art T66 sin produksjon av lipidet triacylglycerol (TAG) og eksopolysakkarider (EPS). Analysen avslørte at den naturlige preferansen for a ̊ produsere TAG ikke ble predikert, samt at produksjonen av EPS var for høy. eMOMA overestimerer ogsa ̊ intracellulær metabolittstrøm gjennom aminosyremetabolismen og sitron- syresyklusen, som videre understreket metodens begrensninger. I tillegg til dette ble eMOMA-metoden brukt for a ̊ identifisere reaksjoner som kunne bli knocked-out (KO) eller overuttrykt for a ̊ øke TAG produksjonen. Noen lovende forslag, f.eks. KO av isocitratlyase, ble identifisert. Pa ̊ den andre siden spa ̊dde eMOMA ogsa ̊ flere KO av reaksjoner i omra ̊dene av nettverket med en overestimert metabolittstrøm. Litteratur viser at flere av disse reaksjonene er naturlig nedregulert for a ̊ øke lipidutbyttet. NAD-spesifikk isocitrat- dehydrogenase, hvis naturlige nedregulering er kritisk for lipidakkumulerende organismer, er et eksempel pa ̊ dette. Dermed var eMOMA tilsynelatende bedre pa ̊ a ̊ forutsi slike reg- uleringspunkter enn a ̊ forutsi mulige ma ̊l. Selv om noen resultater ikke samsvarte med forventningene, indikerer en kort overgangstid til lipidakkumulering at enzymendringen sannsynligvis er lav. I lys av dette har det blitt foresla ̊tt endringer i eMOMA-metoden i denne rapporten som potensielt kan resultere i bedre estimering av disse fenotypiske egen- skapene.
dc.description.abstractLong-chain ω-3 fatty acids are essential to maintain the normal function of the human brain. They are also essential for fish, which are our primary source of the nutrient. How- ever, a global lack of these fatty acids has caused problems for a growing pisciculture industry. This has prompted a search for new sources of long-chain ω-3 fatty acids. One alternative is the heterotrophic protists called thraustochytrids. Compared to other eukaryotes, these cells use a metabolic pathway that allows a high production of these fatty acids. Genome-scale metabolic models (GSMs) are species-specific mathematical representa- tions of metabolic networks. These are typically employed for in silico simulations of the phenotypic traits of genotype-phenotype relationships. Recently a GSM called iVS1191 was made for the thraustochytrid Aurantiochytrium species T66. In this study, the iVS1191 model was essential in the in silico simulations of the nitrogen-deprived metabolic pheno- type. The phenotype was predicted by a new GSM-based method called environmental minimization of metabolic adjustment (eMOMA). eMOMA reflects the theory that the nutrient-deprived phenotype has a similar metabolic enzyme usage as the phenotype in the exponential phase. In thraustochytrids, nitrogen deficiency forces the cell into a sta- tionary phase characterized by the accumulation of long-chain ω-3 fatty acids and other lipids. If the response is as suggested by eMOMA, with minimal changes in metabolic enzymes, it allows for a quick transition to begin lipid accumulation. This corresponds with observations on thraustochytrids. eMOMA was used to simulate A. species T66 production of the lipid triacylglycerol (TAG) and exopolysaccharides (EPS). The results revealed that the natural preference for produc- ing TAG is not predicted, and the yield of EPS is too high. eMOMA also overestimated intracellular metabolite flow through amino acid metabolism and the citric acid cycle, which further confirmed the method’s limitations. In addition, eMOMA was used in a strain design method to identify reaction knockouts (KO) and overexpression targets with the potential to increase TAG production. Some promising targets, e.g. KO of isocitrate lyase, were identified. However, it also predicted several KO targets in the areas of the network with an overestimated metabolite flow. Research shows that many of these targets are naturally downregulated to increase lipid yield. One example is NAD-specific isocitrate dehydrogenase, whose natural downregulation is specific to oleaginous behavior. Thus, eMOMA was seemingly better at predicting such regulation points, than predicting feasi- ble targets. Although some results did not match the expectation, a short transition time to lipid accumulation indicates that the protein turnover is likely low. As a result, changes to the eMOMA method are proposed in this report, which may yield better predictions of these phenotypic traits.
