dc.description.abstractAlginater er en gruppe polysakkarider med et bredt anvendelsesområde. De har ulike fysiske egenskaper, som hovedsakelig bestemmes av sekvensensen til de to monomerne, alfa-D-mannuronat (M) og beta-L-guluronat (G). Sekvensen bestemmes av en gruppe enzymer kalt mannuronan C-5 epimeraser. De katalyserer epimeriseringen av mannuronan på polymernivå, der konformasjonen på karbon 5 i M enhetene endres. Det resulterer i G enheter. Azotobacter vindelandii epimerasen AlgE4 introduserer MG-blokker, som er alternerende M og G enheter, til substratet mannuronan. AlgE4 er et prosessivt enzym, med en lite forstått reaksjonsmekanisme. Målet med dette prosjektet var å finne en kinetisk modell som beskriver reaksjonshastigheten til epimerisering av AlgE4, og bruke parameterne i modellen til å sammenligne hastigheten ved forskjellige eksperimentelle forhold. Dette kan bidra til en dypere forståelse av den katalytiske reaksjonen til ikke-hydrolytiske prosessive enzymer. Tidsoppløst 13C-NMR og CD spektroskopi ble brukt til å oppta kinetisk data for reaksjonen katalysert av AlgE4. Reaksjonen fulgte en førsteordens reaksjonshastighet frem til et platå ble nådd. Årsaken til den reduserte hastigheten ved platået kan være kompetitiv produktinhibering. Førsteordens hastighetskonstant k, som ble bestemt fra både CD og NMR, sank med økende substratkonsentrasjon. Dette indikerer at k tilsvarer koff, som er hastighetskonstanten for dissosiasjon av AlgE4 fra substratet. Den initielle reaksjonsraten var konstant med endringer i substratkonsentrasjon, men den ble påvirket av endinger i kjedelengden til substratet og enzymkonsentrasjon. En spesifikk reaksjonshastighet (k’cat ) ble beregnet, og videre brukt til å sammenligne hastigheten ved forskjellige eksperimentelle betingelser. k’cat var henholdsvis 0.96 min-1 og 0.24 min-1 for epimeriseringen av mannuronan med DPn 17-21 av AlgE4 med konsentrasjon 0.0098 mM og 0.0046 mM. En spesifikk hastighet for omdannelse av monomerer (k’cat,mono) ble også beregnet. k’cat,mono for epimeriseringen av mannuronan med DPn ~368 var 174.1 min-1. For DPn 22-27 var k’cat,mono 45.1 min-1. Dette viser at antallet G enheter som ble introdusert hvert minutt økte med økende kjedelengde. Selv om en kinetisk modell som kunne beskrive epimeriseringen av AlgE4 ble bestemt, og flere faktorer som påvirker reaksjonshastigheten ble funnet, er videre forskning nødvendig før mekanismen til AlgE4 er fullstendig forstått.
dc.description.abstractAlginates are polysaccharides with a broad field of applications. They have diverse physical properties, which are mainly determined by the sequence of the two monomers, alpha-D-mannuronate (M) and beta-L-guluronate (G). The sequence is determined by a group of enzymes called mannuronan C-5 epimerases. They catalyze the in-chain epimerization of mannuronan, where the conformation of carbon 5 on M residues is changed, yielding G residues. The Azotobacter vindelandii epimerase AlgE4 introduces MG-blocks, which are alternating M and G residues, to the substrate mannuronan. AlgE4 is a processive enzyme with a poorly understood reaction mechanism. The aim of this project was to determine a kinetic model that describes the reaction rate of the epimerization by AlgE4, and use the parameters in the model to compare the rate at different experimental conditions. This could contribute to a deeper understanding of the catalytic reaction of non-hydrolytic processive enzymes. Kinetic data for the epimerization of mannuronan by AlgE4 was obtained by time-resolved 13C-NMR and CD spectroscopy. The reaction followed a first-order reaction rate until a plateau was reached. The reason for the decreased rate at the plateau could be competitive product inhibition. The first order rate constant, determined from both CD and NMR experiments, decreased as the substrate concentration increased. This suggests that k corresponds to koff, the rate constant for dissociation of AlgE4 from the substrate. The initial reaction rate was constant with changes in substrate concentration, but it was affected by changes in chain length of the substrate and enzyme concentration. A specific rate (k’cat) was calculated and used to compare the reaction rate at different experimental conditions. k’cat for the epimerization of mannuronan with DPn 17-21 and 22-27, by AlgE4 (0.0098 mM) was 0.96 min-1 and 1.84 min-1 respectively. A specific rate of monomer conversion (k’cat,mono) was also calculated. k’cat,mono for the epimerization of mannuronan with DPn ~368 was 174.1 min-1. For DPn 22-27 k’cat,mono was 45.1 min-1 . This demonstrates that the number of G residues introduced every minute increased with increasing chain length. Even though a kinetic model was found to describe the epimerization by AlgE4, and several factors that affects the reaction rate were exposed, further research is necessary before the mechanism of AlgE4 is fully understood.
